"Hidden" flags
Some flags are not listed in the Country List, and only seem to appear on counters of Pro users. Can they appear on that of normal users?

I think you are talking about flags like pitcairn, western sahara and others like that? If so, the answer is yes, they can appear on every counter, if you are lucky enough. Most of those flag are imposible now, only are available for short periods of time.
If you are talking about something else, please explain which flags do you mean

The "Hidden Flags" are hidden from both Pro and free FC users.
Technically 248 Flags are still possible this includes the hidden ones. Only Netherlands Antilles, Bouvet Island and Heard Island and McDonald Islands are 100% never coming back.

Cocos (Keeling) Islands is one of them, not listed in the Country List, but available!
Also:
South Georgia and the South Sandwich Islands
United States Minor Outlying Islands
French Southern and Antarctic Lands
Antarctica and
Pitcairn Islands, as zakur said before.
