I apologize for not being so polite as you may expected. We are not Joomla experts but we try to give the best advice.

1. This is not a Joomla forum. How to place appropriate content elements or how to write extensions should be obtained from Joomla's FAQ.
2. The code is what you receive and what you can copy when you generate your flagcounter.
3. Like many other CMS Joomla may offer that you can display a content element called "image". You should check whether Joomla allows to use external images instead of locally stored images. The flag counter image should be handled as an external image embedded into your Joomla site.

Good decision. That is IMO the best way to solve the problem.
My site is driven by TYPO3 and I know what I'm talking about.
