Yes, indeed.
You can check how many "Unknown" (Europe, Asia/Pacific, Anonymous Proxy etc) visits you had in the last page in the "Details" section

if the website is on https it will only get US hits, that's correct
those 2 flags might have been added
A) from somewhere else if this can be possible
B) maybe somebody opened the flagcounter image in a new window or something like this (so it counted as its real country)
